Look at this thread http://www.yamahasupertenere.com/index.php?topic=16421.0

In summary, a possible cause can be emf (electro magnetic interference) from some wires.

Not sure if this thread also covers a possible ground issue as well that gets warm and may cause erratic idle issues.

I still have STRONG doubts about the EMI theory.

Start with the basics and make sure the throttle bodies are closed when the hand grip is at idle. And being a 5 year old bike, what else can you tell us? Recent maintenance? What led to the high idle? How long you've had the issue?

I've heard a common issue with fuel inj. is poor grounding. Going through all the ground points and cleaning them up is a cheap fix.....................if that's it?

Do you see the red hot pipes when the bike is idling too high or at other times? My first thought is a vacuum leak. Maybe check that the throttle bodies are snugly attached and that the sync ports are sealed with their caps correctly?

Thanks freind..that bike going crazy..I think.. All happened when fuel tank opened to send to painting.. When to install and start is ok but can't ride it become Jerking, until I can solve that problem is fuel pump damaged,in between that all pilot screw already touch untill all become forget what is stock turn..after replace the fuel pump all good can start and ride, but the problem is high idling, not to turn down although throtle was closed, I am trying to clean injector and now want to check mybe a vacuum leak..I buy a new pressure sensor to try it..also order a new injector.. The header is sometimes red hot in idling and stop..

You need a baseline and to change only one thing at a time.
Again, make sure the throttle grip and butterflies close together.
As in the thread I forwarded about doing throttle body sync, start with each about 3/4 turn from closed (full clockwise).
Fuel pump will have nothing to do with high idle, a vacuum leak can.

If you are this far and haven't found it, recognize your own limits and find a good mechanic. KL is a big city with a lot of big bikes, so I'm sure that you can.

You should have included that with the original posting!

Mine pulled the high idle stunt for over a year, very intermittently. I tried everything. I didn't realize that just cleaning the grounds wasn't good enough. I fixed my problem by trying to elicit it by jiggling wires. One of the wires was very hot and I traced it to the connector that leads from the negative connection of the battery to the ground. I cleaned the connector and problem gone.

Hai all...everything going good yesterday all sorted...I'm doing whole days opening my bike at my shop..finally good...I think throtle body need to replace a new one,I will order it later.... All ok..idling now 1000 to 1050 rpm..I adjust the throtle position sensor..tps..I think my butterfly valve arm is misalignment after check it..when I hold that arm close to make valve fully close timing is very good.. But after I unhold that arm..suddenly that idling go over 2000rpm...so I make adjustments for tps clockwise to slow it..that all..today will try that adjustment.. Many thank freind... If you want order tenere new original parts you all can email me..I am selling yamaha parts here... Cheers

Didn't you post an image of the corrosion on that connector?
