I had a buddy with a leaky left fork seal on his Suzuki which he hadn't spotted when in its early stages. When he parked up on the sidestand, a few drops of fork oil would drip down onto the left front disc & found it's way into the pad material. The brakes turned to crap, pretty much as you report, but only one side. RHS was fine. Solution pretty obvious - new seals both sides for good measure, clean up the disc with brake cleaner & install new pads. All a bit of a bind, but with the bike under warranty, he had to get firm with the dealer who kept claiming they could see/feel nothing wrong.
I've seen issues with corroded sticking caliper pistons, as well as leaking piston seals, but I think you would have spotted this when pushing back the pistons to make room for the new pads. One final thought is the ABS system - could the pad change have led to old/dirty fluid being pushed back up the system. Is the reluctor ring clean, with each window/space open & no contamination on the sensor. I would have thought any malfunction would have brought on the light, but I did experience dirt on the reluctor once, which only created a pulsing shudder & didn't show any light for some reason. Strangley it only showed itself up to about 25 mph - above that the brakes worked perfectly.
