I bought a 2015 Super Tenere with Yamaha side boxes. The bottom "mounts" seem to be missing something. they move from side to side about 1 inch. There is a pocket on the box that fits over the bottom bracket but there is a lot of play. It's not a snug, secure fit. Is there a part that fits in there that I'm missing? Something I can buy from Yamaha?

This is the complete mounting kit. The two tapered pieces in the center, go on the bottom mount pieces. That's what the bottom of the boxes fit onto. You should be able to get replacements from you dealer.

I think I had the same issue, I couldn't find an official solution though.

I’d you are missing the two rubber caps, they are the same part number as used by the FJR and you can order them from Yamaha that way.

Are the rubber caps in place on the footrest brackets? The pocket at the bottom of each box should fit snug on the rubber caps. You can see them here….

if the passenger comes playing with his heels, it is easy for him to hook the rubber with his shoe and pull it up, (without the intention of doing so).
If 99.99% of passengers get on from the left, "I think" that little hook must be so that the rubber doesn't come off when she turns her left foot when she finishes getting on…i think:)

If anyone finds a part number for the rubber bit I’d appreciate it. I’ve lost my right hand side one , replaced it with layers of cycle inner tube taped on if that helps

Anytime you plan to ride with the panniers removed it’s probably best to remove those rubber caps or they very likely could fall off and get lost. Because of that possible issue I never ride with the panniers removed.

I stuck mine on with a dab of glue, they’ve been in place for about 35k miles, at least 30k of those with no panniers in situ.

See post #4 above. You can look up the P/N on an FJR parts fiche. Same part. Partzilla, Rocky Mountain, Bile Bandit among others have on-line fiches.
