Thanks for all the help. No, it still hasn't started and it will start and run for a couple of seconds with the EFI fuse out then just fire once or twice with it in again. It doesn't matter what the throttle position is. It looks like the battery is in need of replacing, but with a deep cycle 12 volt keeping the voltage above 11V when cranking, that should be problem solved. I have had starting problems with another bike due to dirt and oil in the air filter. I'll save taking the air box off for tomorrow.
I'm sure I'll be corrected if I have this wrong, but I thought this bike didn't like starting when the battery got below 11.7volts. Something to do with the fuel injection.

Anyway, good luck. I'm watching with interest as I haven't heard of anyone having this much trouble before. My 2010 did some weird things and had a hard start a number of times. No issue on the 2015 so far. Cheers

I don't have access to the FSM at the moment since I'm traveling, or I'd look it up. That was the point of jumping to a car/truck, to maintain higher voltage during cranking.

I guess I should also specific that the vehicle should be running when you jump the S10 to ensure it doesn't drop off as you crank.

Well, I give up. I went to the dealer and he printed a portion of the manual related to the engine diagnostic code "59" that showed on my instrument cluster with the key on. The info included a way to dig deeper into the coding and I was able to determine that there in fact were 3 diagnostic codes to deal with. I removed the gas tank and air box cover to look deeper and didn't notice anything seriously wrong. Without a computer program, I haven't a clue what to do next. I downloaded a factory workshop manual but it didn't include the error codes. I made an appointment to take the bike to the dealer next week. Will keep you posted.

If this is your issue here is a video on another model Yamaha that will give not an idea what will need to be done to get it back into range.
Search around a bit and you can probably find a TPS adjustment on a R1 or R6. Procedure on a Tenere will probably be pretty close to all Yamaha models. There are online service manuals with instructions as well.

You said you don't want to bump start it because it is a PITA living on a dirt road and getting help from others. That is understandable, but it would be the only sure way to know if it was just badly flooded or there was another problem. Before I took it to a dealer though, I would put new plugs in it. Four strokes will sometimes gas foul their plugs by getting too flooded, and they won't fire under compression. I'm not saying that is the case, but there is no harm in removing the old plugs, turning the engine over a few times with them out to get some fresh air in there, and then install the new ones just to eliminate them as a potential cause. If you choose to do that, I think it would be wise to put the coil/caps on the old plugs while you turn it over, and make sure they are away from fuel.

#1 on these bikes and especially with the Gen1 is that they need voltage to the ECU while the starter is turning. These bikes will also throw all sorts of codes if the voltage goes low.

I've seen a lot of jumper cables which don't have good enough connections to keep the voltage up, even if jumping from a good source. Since it sounds like you know your way around your shop and have a good battery source, try making some cables to solidly bolt between the battery terminals and your jumper battery.

Then try starting with wide open throttle (WOT).

You've got a bike that is up to 8 calendar years old, so rather than speculate on all sorts of things I'll just wish you well with sorting it out a step at a time. Glad to answer more specific questions if you have them and of course "search is your friend" too.

Sorry your intro to the model has been rough. Once you get the gas/air/ignition/compression sorted the model is generally reliable as your Toyota Land Cruiser.

I take your suggestions seriously. I did try to start it on rollers with no success. I will give it another try this holiday weekend including pulling the plugs out and cleaning/drying them. So trying to start with low voltage throws codes? That's good to know. I'll keep trying. My appointment with the Yamaha dealer isn't for 12 days. I also have an Indian and a Velocette to repair before racing Laguna Seca in Feb.

I will get back to it next weekend then. I gave up when I saw the codes, not knowing what they meant. I'll get the airbox off and just trouble shoot as I normally do. Compression, spark, fuel... Started many a fire in the shop that way. Most of the time inside the combustion chamber.

I have disconnected the battery overnight 2X while charging the battery. No change. Also, if the injector is underfueling, why does it start up and run for a few seconds when I pull the EFI fuse? I still think the best guess is flooding.
