all right.....try my guess.....the vacuum lines that come off your throttle body....next up would be O2 sensor related.
whatever it is...please follow up for reference purposes.

I replaced the plugs today. The looked fine. The crush washes seemed not to have been crushed very much. This time I torqued them to the recommended spec. I didn’t have time to check if the problem has gone. The coils all looked good except one which was a little corroded. As I am on a long trip if this hasn’t solved the problem I will live with until I get home.

It may have been as simple as some air leakage at the spark plugs if they were not tightened enough to seal the crush washers. While there is a torque spec for the spark plugs, it's really more about 'feel'. You snug them up and then as you tighten more you can feel the washers crushing, (when they are new), and then an increase in resistance. When you feel that increase in resistance, STOP. That's tight enough.

Well the bike is running a little rough again. I will probably leave it alone until I get home. I have a feeling it is one or more of the coil sticks

In particular that vacuum cap on the right side where you sync the throttle bodies. And of course the other vacuum line on the left that you also use to sync the throttle bodies. Mine was not sealed the best at one time. I didn't get a misfire, but I did get an intermittent check engine light.

I checked the vacuum lines are everything looks ok. I took it to a Dealer in Nielsen in Michigan. I wanted them to inspect/check the coils once I had removed them. They wanted to roll the bike into their service department and check everything they could think of. I thought it over and decided to go for it. Then their head machanic came out before the bike was taken inside. We talked over the situation and he basically saud it could be a lot if things and he might not find snything. He said they didn't have the coils. I decided it was a waste of time and money to have them look at it.
Today I changed tge oil and filter and after lunch decided to look at the coils which I had looked at a month before when I changed the plugs. I could now see one if them was damaged by the arcing which is obviously occurring and looked a little swollen. I have ordered a new one from Yamaha Antigo WI and it will be here Thursday. Hopefully this will solve the problem

Antigo Yamaha is about 50 miles from where I live, I’ve never actually done any business there but I’ve heard from a couple of good sources they have good mechanics and are pretty reliable.

Just to confirm it was the coil. I am now home and the bike ran fine all 7,000 kms home. I have seen videos from Brazil and Colombia where they put either electrical tape or 1" heat shrink tubing to isolate the coil. I already bought the heat shrink tubing and will put it on when I change the air filter.

This is great news that you found the problem and more importantly, you had a great successful trip. It's good to read through these threads in case others find themselves with a similar problem and get advise for a solution. If i missed it, I'm sorry but do you have a ride report of your trip? If not, are you going to make one? If you aren't, because they are incredibly time consuming to post, all good. But a picture would be sufficient. Lol.
