How can I check if the fuel pump is working? can I disconnect the line and crank it to see if fuel shoots out?

Yes, but it's not easy. You will need to tip the fuel tank back and remove the fuel line from either the pump or the fuel rail. The line has a connector with a plastic latch you need to unhook. The outlet from the pump is also plastic and could break off if you pull on it.
Are you able to feel or hear the relay switch?

To get to the relay you pointing I have to remove the top right panel, the one that holds the plastic wind deflectors?
I already took the right side panel off but there's the one with the red yamaha stripes. I can't do it now, too dark, will check tomorrow morning.

Does anyone know of a video showing how to get into diagnostic mode and what the codes represent?

I didn't check You tube.

To get into Diagnostic mode:

1. Key Off. Kill switch Off.
2. Press n hold the 2 buttons on the dash, turn key to ON and continue holding for 8 secs.
3. DIAG will show on the dash. Press the 2 buttons simultaneously for abt 2 secs and it will enter into diagnostics.
4. You will need the service guide to check the codes and its relations to the error code and diagnostics code.

I no longer have a 2012 Factory Service Manual, but I do have a '14/'15 version. I think pushing the TCS button moves to the next code. Post what codes you find and we can try and identify them.

What a bad spot to be in, sorry for your troubles.

My first thought was the timing chain, too. I had a very similar problem following a valve check: bike ran fine for a few short distances with a little extra intermittent noise (which was the loose cam chain slapping around). Next day it would not start despite strong cranking for many minutes, many tries. My cam chain had jumped a few teeth - not enough to do damage to the valves, but enough to prevent engine start/ run. With the piston at TDC, compressed air introduced to one of the spark plug holes could be heard rushing out the exhaust pipe. At TDC, the valves should be closed and the cylinder should mostly hold pressure.

Others have given good advice as far as checking for good cranking (weak cranking will not allow start), and making sure you have fuel, air, and spark. If you can smell gas, I'd bet your fuel pump is working.

I hope it's something simpler than the cam chain. The fact that the dealer changed the CCT so recently is very suspicious IMO.

Probably too late to help. My Gen1 big hard start problem for years. Did not like 'tired' batteries and ate them - especially Chinese ones. Many hard starts including one just like you describe. If battery is the cause - it's probably had it, because you had gotten started and then failed to start. What to do … as recommended above. With good battery support -remove the FI fuse (4 down lefthand side-green). ignition on>WOT>stop switch on>starter in a few turns should turn over for a few secs on the fuel already in the pots. With good battery support .Switch all off>replace the fuse>ignition on> WOT>stop switch on>starter or better still immediately push start (in 2nd with WOT).

Been a busy week at work so just saw this and sounds like you've tried the simple stuff. Since you say the fuel pump sounds weak, consider lifting the tank and removing the bottom of the fuel hose or use another piece of hose. Put the hose into a liter bottle and turn the key on to see how solidly the pump is pushing fuel.

Another thought is that you may have a speck of dirt in an injector and there are a number of ways to do this DIY with limited resources. Google with the following to see some videos:
